No, it really doesn't. Lore actually says that the Alliance barely knows the bad stuff the Crusade is doing, and members of the Alliance -still- get cut down when they come close to anybody but those specific recruiters.

Any relationship between the Crusade and the Alliance is superficial and one-sided.
